By the way, I think I figured out what was causing SpaceEngine to sometimes take a very long time on shutdown for me. I ended up binding the / (forward slash) key to screenshot, but that key is already assigned by default to change the LoaderMode. So, every time I took a screenshot, I would inadvertently cycle through the loader modes. The interleaved mode seems to be the one that causes problems with SpaceEngine sometimes taking a very long time to close; one time, it even hung for about 30 minutes on the black screen before quitting! On asynchronous mode, there doesn't seem to be such a problem, which is what I have SpaceEngine set to use by default in the config. (On immediate mode, the framerate is laggy, but the game closes fine.)
Not sure if this might be helpful for anyone, but I figured I'd document it anyway in case anyone running SpaceEngine on Parallels on a Mac has the same issue.
